Hi,
I have a plugin, but certain includes are not found.
Namely, if it is in plugins/my_plugin/lib I am good.
But if any file is in plugins/my_plugin/app or plugins/my_plugin/config or plugins/my_plugin/app/views etc, they are not found.
This is potentially a big plugin blocker.

This seems to be a issue with the specific plugin or way of deployment. Please post to the forums with a link to the plugins source so people can see what is called (included?) and how it is done to be able to review the behavior you are experiencing.
